When a "Sinus Infection" is an Intestinal Problem

Last reviewed by Dr. Darrell Kilcup, DC, CFMP — June 2026

Looking for the neck-and-sinus connection? This article covers the gut cause. If your sinus pressure feels tied to tight neck or upper-back muscles, read my original article: When a “Sinus Infection” is a Neck Problem →

Sinus Infections can be extremely frustrating and at times difficult to resolve.  In 2012, I published a post titled “When a “Sinus Infection” is a Neck Problem.”  That post has been viewed over 70 thousand times!  Clearly, there are a lot of people suffering from and not getting their sinus infections resolved.

Can Gut Problems Cause Sinus Infections?

Yes. When the intestinal lining becomes permeable (“leaky gut”), undigested proteins enter the bloodstream and trigger allergic and inflammatory reactions that show up as sinus congestion, pressure, and recurring “infections.” In these cases the sinuses are the symptom, not the source — which is why antibiotics and CT scans often come back normal or only help temporarily.

When a “Sinus Infection” is an Intestinal Problem: Video

Hey there, I’m Dr. Kilcup, and I’ve got a fascinating case study to share with you today. Meet a woman in her early 30s, juggling the whirlwind of motherhood and a demanding job while battling sinus issues for a whopping 17 years. Alongside her sinus troubles, she’s been grappling with recurrent migraines, PMS, bloating, heartburn, and stubborn acne.

Testing for Sinus Infections

As a functional medicine practitioner, I don’t just treat symptoms; I dive deep to uncover the underlying causes. And in this case, there were some glaring clues: a history of extensive antibiotic and antifungal use, coupled with gastrointestinal distress. So, we rolled up our sleeves and conducted a battery of tests, including blood work, leaky gut assessment, stool analysis, and food sensitivity testing.

The results? Well, they were eye-opening, to say the least. We discovered deficiencies in vital nutrients like vitamin D, magnesium, zinc, and B12, along with a positive indication of leaky gut and an overgrowth of harmful microbes, including Candida. Add multiple food sensitivities into the mix, and you’ve got a recipe for systemic imbalance.

Here’s the kicker: those medications meant to tackle her acne and yeast infections? They inadvertently wreaked havoc on her gut flora, paving the way for leaky gut syndrome. And as we know, when the intestinal barrier is compromised, all sorts of trouble ensues. Undigested proteins slip into the bloodstream, triggering allergic reactions that masquerade as sinusitis, migraines, fatigue — you name it.

Causes of Sinus Infections

Everything in the body is interconnected. Often, the mistake doctors make is not looking at the big picture. Sometimes the symptoms a patient has is not obviously connected to the cause of the symptom. A Functional Medicine Approach looks beyond the initial assumptions often connected to a symptom to find the root source for the problem.

Sinus problems can be difficult to resolve because the reason for the problem may not be in the sinuses. If the patient in the video had a CAT scan done it would have been normal. I often hear from my patients that their doctor did “all the tests” and they came back normal. I hope this story helps you understand not only how a “Sinus Infection” can be caused by an intestinal problem, but how a symptom is often caused by something not directly connected to the symptom.

Armed with these insights, we crafted a targeted treatment plan to tackle the root causes head-on. Nutraceuticals took aim at the Candida overgrowth, while pre and probiotics swooped in to restore microbial harmony. Dietary tweaks nixed trigger foods, and digestive aids brought relief from heartburn. Plus, we threw in some supplements to shore up those nutrient deficiencies.

The Results of Treatment

And guess what? The results were nothing short of astounding. Within just a month, our patient experienced significant improvements: fewer migraines, reduced sinus congestion, and bid farewell to heartburn and bloating. And the progress kept on coming in subsequent months, with acne clearing up, PMS symptoms easing, and energy levels soaring.

So, what’s the big takeaway from this saga? Well, it’s a powerful reminder of the intimate link between gut health and overall well-being. From serotonin production to immune function, the gut plays a starring role in our health narrative. And when it’s out of whack, the effects ripple through our entire system.

Frequently Asked Questions

Why do my sinus infections keep coming back?

Chronic, recurring sinus infections often have a cause outside the sinuses — most commonly gut imbalance, food sensitivities, or inflammation driven by leaky gut. If repeated antibiotics only bring temporary relief, the root cause is likely systemic, not local.

Can antibiotics make sinus problems worse over time?

They can. Repeated antibiotic and antifungal use disrupts healthy gut flora, which can promote leaky gut and Candida overgrowth — the very conditions that drive inflammation-based sinus symptoms in the first place.

How do you find the root cause of chronic sinus infections?

A functional medicine workup looks beyond the sinuses — typically blood work, a leaky gut assessment, stool analysis, and food sensitivity testing — to identify nutrient deficiencies, microbial overgrowth, and gut barrier damage that standard sinus testing misses.

Why did my CT scan and “all the tests” come back normal?

Because those tests examine the sinuses themselves. When the problem originates in the gut, sinus imaging and cultures look normal even while symptoms persist — which is exactly why these cases stay unresolved for years.

I have been using the Hyperbaric Oxygen Therapy for the last few weeks and It has helped me so much. I struggle quite a bit with work related stress. When I'm in the chamber I feel completely relaxed, so much so that I can bring my laptop inside and work without stressing. The calmness I feel in the chamber lasts for the remainder of the day as well. I have found too, the more consistent I am with sessions throughout the week the better I feel. The office staff seems well trained in running the tanks too, so I feel safe. I see Dr. Kilcup as well for my brain and gut health. Until now, I don't think I've ever known what "normal" or "healthy" feels like. Thank you all, sincerely!
